Gene set enrichment analysis - do you separate out upregulated genes and downregulated genes?

I have a gene set from a microarray experiment. When doing analysis do I keep all the dysregulated genes together or do I separate the upregulated genes from the down regulated genes and conduct 2 different analyses?
