Any way to use magpie upscaler and Sugoi Japanese Translator at the same time?

When I upscale a Window with magpie the the Sugoi Translator textbox becomes invisible. This is not the case when I normally use games in their native fullscreen mode. Did anyone find a solution for that issue yet?
