Best hotels In Tokyo and Kyoto

Me and me friend are going to stay In Tokyo for 3-4 days and about 5 days In Kyoto In July. But we are struggling a little with hotels. Do you have any recommendations? Especially hotels that are near central Tokyo and central Kyoto or near any stations?
