Non Steam Games losing FPS

I've been trying to make some non steam games work (specially emulators) but i've seen that they're losing a lot of FPS, like 20-30 fps, and the weird thing is, this only seems to happen with emulators, my battlenet games don't seem to suffer from this, already tried to disable steam overlay on them but the fps loss kept the same, any tips?
