Making the Great Khans more sympathetic with as few changes to canon as possible?

From what I've gathered, much of the sub doesn't really agree with the supposedly gray interactions the game tries to depict between the NCR and Great Khans. There's too many negatives to the Khans to feel bad for their situation. How would you go about rectifying this?
