What's with the saving of the prequel?

I'm near the end and got to a boss fight with a large jet, I went through a save point and entered the battle but had to finish my session, so I quit the game. I've now reloaded it and I'm at the start of the entire area, so have to run through all the spawns etc to get to the boss.

This has happened a lot, am I doing something wrong?
