How do shadow crystals and eggs from previous chapters work?

(posting here because I don't have the required 4000 post karma to post on deltarune)

I haven't collected any of the crystals or eggs in any of the chapters, so if I go back to fight the secret bosses and find the trees to get them, will I have to replay all the chapters again so I get them on one save file?
