Maybe she suspected that Kpp'Ar's disappearance had something to do with Viren? He vanished without a trace, no warning or anything. oh and what a coincidence, Viren just brought home his staff... as far as we know there was no history of animosity between the mages, so if Viren really killed his former mentor, then it's because of some recent disagreements. Another person who Viren had trouble with was Lissa herself...

She stayed for a while after the incident, enough for Soren to decide which parent he wanted to live with, so she might've put 2 and 2 together and was genuinely afraid for her life (but then again, Viren did all that to save Soren, so maybe she thought he wouldn't hurt the kids so they were safe with him?).
