Pokemon missing from habita

Do some pokemon just leave their habitat for good? I did not destroy their habitat. But I cant find them anywhere on the island.

Currently Bleak Beach - missing Azuril, Magneton, and Zoroark

Withered wasteland - missing Sligoo, Onix and Sheildon

Will they come back?
