Habitats on Second Floors

So I repaired a lot of the two story buildings in Skylands to make homes for my Pokemon, but can they not live on the second floor?? I was trying to have 2 upstairs and 2 downstairs, but when I go upstairs the little icon that shows an available home/habitat disappears. Please help!!
