Looking for basics. What tools and processes do you use to organize your story?

When it comes to plotting your story, tracking the overall plot points and individual character points what tools do you use to manage it all? I have an excel spreadsheet that I'm using just to put stuff down but I still worry that so much of it is in my head. And I've got 5 books of rough outline banked.
