TL;DR: AWS published a reference deployment that combines Neptune Analytics, Bedrock, and an open-source graphrag-toolkit to build a knowledge graph out of lab notes, PubMed literature, and disease ontologies. Claimed result: early drug discovery cycles dropped from 6 months to 3 weeks (~87% faster), with answers that include a traceable citation path instead of just similar-looking text chunks.

The actual problem being solved

Pharma R&D data is scattered: lab notes, PubMed, genomics databases, and clinical metrics all live in different systems that never get queried together. That has real consequences:

- Screening iterations took 6+ months at roughly a 5% hit rate
- Correlations across data sources stayed hidden because nothing connected them
- When a senior scientist left, the reasoning behind failed experiments left with them
- Proving which sources backed a given hypothesis (for regulatory purposes) was genuinely painful

Why graph retrieval instead of standard vector RAG

Normal RAG retrieves similar text chunks. That's fine for single-hop lookups but it structurally can't do multi-hop reasoning — e.g. disease → gene → compound → supporting journal article. That's a chain of relationships, not a similarity score.

The BYOKG (Bring Your Own Knowledge Graph) pattern instead:

- Builds an actual entity-linked graph in Neptune Analytics
- Uses graphrag-toolkit for entity linking, traversal, and Bedrock-grounded generation
- Returns the full traversal path with every answer, not just a final string

Trade-off: it needs strict schema governance and normalization up front. Garbage schema mapping = false edges = confidently wrong answers. That's a real cost, not a footnote.

The pipeline, briefly

Data sources: PMC Open Access Subset (full text, CC BY/CC0), NCBI Bio.Entrez (metadata), Disease Ontology, Comprehend Medical (extracts ICD-10-CM codes), plus internal proprietary lab notes.

Pipeline stages:

1. Extract & classify — Comprehend Medical + Bedrock Claude pull medical codes and summaries
2. Chunk — Bedrock Knowledge Bases chunking strategy produces journal/journalChunk nodes
3. Load — Lambda + S3 bulk import into Neptune Analytics
4. Query — graphrag-toolkit's KGLinker turns a natural language question into graph context, then Bedrock generates the grounded answer
5. Entity match — a fuzzy string index maps noisy user terminology (brand names, informal terms) onto the correct graph nodes

There's a short code sample in the source showing BedrockGenerator, KGLinker, EntityLinker, and FuzzyStringIndex as separate, swappable layers — LLM, graph interface, and entity linking are decoupled, so you can swap models or extend the schema without rebuilding the app.

The numbers (and why you should be skeptical of them)

Reported gains from the reference deployment:

- Research cycle: 6 months → 3 weeks (~87% reduction)
- Discovery hit rate: ~5% baseline → up to 5x improvement
- Data retrieval speed: ~85% faster
- Literature review time: ~70% reduction
- Institutional knowledge reuse: ~90% improvement

These are AWS's own reference-deployment numbers. No named customer, no independent benchmark, no disclosed methodology. AWS's own summary even says gains depend heavily on data quality, ontology alignment, and how completely silos get normalized before the graph is built. Treat this as "best case under good conditions," not an expected outcome.

Cost reality check

Demo-tier costs are cheap: Neptune Analytics at 16 mNCU runs ~$0.48/hr, a SageMaker t3.medium notebook is ~$0.05/hr, and a 161MB S3 sample dataset is basically free. What's *not* quantified: Bedrock token costs, which the article itself says "dominate at query volume." If you're modeling this for production, that's the number that actually matters, and it's conspicuously absent.

Governance gap worth flagging

The mitigations listed (strict schema before ingestion, ontology-anchored nodes, fuzzy entity linking, mandatory citation paths) are all about *preventing* bad edges at build time. There's nothing here about *detecting* a false edge that's already in the graph and quietly producing wrong-but-confident answers. Worth pressing on if you're evaluating this seriously.

Does this generalize outside pharma?

AWS says yes — compliance-heavy enterprises, security intelligence, anything needing multi-hop reasoning with auditable paths. Worth noting though: pharma gets a huge assist from decades of standardized ontology (Disease Ontology, ICD-10) that most other domains would have to build from scratch. The architecture is reusable; the clean taxonomy layer underneath it might not be.

Curious if anyone here has actually tried Neptune Analytics + graphrag-toolkit for a non-pharma use case — how much of the setup pain was the graph store vs. building your own ontology/schema from nothing?
