Steam Machine performance completely broken.

Been messing around with Steam ROM manager. Couldn't get a Metroid Prime 2 Randomiser working or Super Mario Eclipse so I just took them from my PC using an SDCard. This has seemingly completely broken the performance of my Steam Machine. What do you recommend I do?
