The Matrix is a guide to overcoming depression
So I watched the movie again recently and it struck me how much of Neo's journey relates to bringing him back to life both figuratively and literally. But it also paints the picture of a man who is in the throes of depression, who finds a support system of people who nurture and guide him to simply "know thyself".
The movie begins with a very lonely man living alone and asleep. He is shown to be unhappy at his job and is without any meaningful friends. It is obvious this is a very lost person. We then see him introduced to a group of people who understand what he's feeling and want to help him find his path in life. We are introduced to the agents, who are the manifestations of the depression and fear in Neo's life, holding him back from truly living and keeping him bound to a world of misery.
So, with Morpheus as friendship and Trinity as love and care, combined with the structured guidance and training from the group on how to overcome these obstacles in life, we see Neo begin to realise his true potential and believe in himself. We see Morpheus advise him on looking past limitations and seeing anything is possible, i.e.,
We are introduced to the Oracle, who may as well be Neo's therapist. We meet Cypher who is a poisonous influence on the group that is removed before he can affect Neo. And so it goes that he is "beginning to believe" in himself by fighting back against his fear until tragedy strikes as agent Smith kills Neo. I see this as a message that life throws curveballs at us and can knock us down out of nowhere.
So Trinity professes her love for Neo and with the support of the woman he loves and friends who believe in him, he rises from the dead both literally and metaphorically and sees the world for what it is, that fear isn't real and agent Smith no longer has any power over him. He finally has full control over his life thanks to a support system of people who understood, cared for and pushed him to fulfill his potential. It ends with Neo soaring into the sky. He is finally free.
"You have to let it all go Neo. Fear, doubt and disbelief. Free your mind."
And hey, maybe the blue/red pill are antidepressants.
EDIT:
More things that fit my theory:
Neo neglects to clean his apartment and lives in near darkness listening to melancholic music.
He is withdrawn and antisocial at the club he is invited to.
Trinity recognises his sad lonely life: "You've been down that road before Neo, you know exactly where it ends"
Agents/depression can appear in anyone at anytime.
Morpheus recognizes Neo's depression and also his need for change:
"Let me tell you why you're here. You're here because you know something. What you know you can't explain, but you feel it. You've felt it your entire life, that there's something wrong with the world. You don't know what it is, but it's there, like a splinter in your mind, driving you mad. It is this feeling that has brought you to me."
Cypher really seems to be the archetypal poisonous influence on Neo's life. I see that scene as him offering Neo a drink which is the poison itself. He subsequently gives him the advice to be a coward and run away from his problems. Neo gives him an off look and then says "thanks for the drink", i.e., "thanks for the shitty advice, I'm gonna keep my distance from you."
A child has the wisdom to tell Neo that there is no reason to be afraid because it isn't real: "There is no spoon?"
"Then you'll see, that it is not the spoon that bends, it is only yourself." The child is showing Neo that the world is only as bad as you think it is.
Mouse advises Neo that ignoring our desires and wants in life is bad for us:
"To deny our own impulses is to deny the very thing that makes us human."
Morpheus' description of the Matrix describes depression pretty well: "A prison for your mind"
Agent Smith/depression: "I believe that, as a species, human beings define their reality through suffering and misery."
The Oracle/Neo's therapist literally has a waiting room full of patients.
Agent Smith/depression: You're empty. (I'm reading too much into this, amn't I?)
Neo stops the bullets/negative thoughts midair before analysing them and subsequently discarding with no effort. This is a technique for stopping negative thinking by recognising bad thoughts before they can affect you. (it's a reach, I know)
Neo is literally meditating after destroying Smith. Meditation is highly recommended in battling depression.
Finally, as the movie closes, we see Neo exit the phone booth, observes the people passing by and then directly into the camera before looking up to the sky. I see this as a direct challenge to the audience about their own lives. The movie strongly implies that the majority of humanity is 'asleep',not truly living, as Neo was, but we can all transcend fear and misery if we simply have faith in ourselves that we can.
"I know that you're afraid... you're afraid of us. You're afraid of change. I don't know the future. I didn't come here to tell you how this is going to end. I came here to tell you how it's going to begin. I'm going to hang up this phone, and then I'm going to show these people what you don't want them to see. I'm going to show them a world without you. A world without rules and controls, without borders or boundaries. A world where anything is possible. Where we go from there is a choice I leave to you."
That's all for now :)
