[Mission 46: The Man Who Sold the World (Truth) Spoilers] "We'll meet again."
In the ending cut scene to Truth, Big Boss says to Ocelot, "We'll meet again." to which Ocelot replies "Yeah." Big Boss climbs on his motorcycle, and drives off into the sunrise.
So far as we know, Ocelot never directly meets Big Boss again, as he is absent from both Metal Gear 1 and 2. Ocelot mentions in the post credit scene (sometime after the Truth tapes) that he'll throw his support behind Liquid, while Kaz will go back to Cipher and support Solid. Ocelot doesn't appear to us directly until Metal Gear Solid, where is indeed supporting Liquid (but he's really a triple agent pretending to support Solidus while really trying to take down the Patriot AIs). Meanwhile, Kaz trains Solid Snake before Metal Gear 1, and acts as his commander along with Campbell in Metal Gear 2. He is then killed by Liquid 3 days before the events of Metal Gear Solid 1.
What's the approximate timeline for Motherbase, Kaz, and Ocelot form mission 51 to MGS1? Ocelot says he and Kaz will continue to support Venom until Solid and Liquid are old enough, and we know Venom moves off of Motherbase and into the empty nuclear bunker 200km of Gazburg, where he creates Outer Heaven. But does Ocelot ever meet Big Boss again? When and why do you think they left Venom before he was killed?
I guess there's no way of knowing, but the fanboy in me would like to hear speculation anyhow.
