[Question] Mix and match guitar, bad idea?

I've been in the market for some new gear. I've been looking at some Fender and PRS guitars but I am interested in building my own guitar from spare parts (buying separate body, neck and pickups). This guitar would be my main electric. I am a little afraid of buying parts without knowing what they are going to sound and feel like together. Has anyone done this before? Did it work out for you or do you recommend just buying a complete guitar to be safe?
