why werent any of them in cover
Why leave soldiers in cover to deal with reinforcements? Just get them as close as possible to the flare to get some extra range bonus on the overwatch trap rolls.
...and then lose half your team when the RNG comes up bad (as demonstrated by the OP!)
If he still can't take care of that pod with a full squad at close proximity then it was meant to be.
I always do it this way. The reinforcement pod doesn't get to shoot, so you can still get into cover if your ambush doesn't finish them off. The worst that can happen is that the enemies go into overwatch (like the two mechs in this video), but since overwatch gets removed by damage in xcom2, it still shouldn't be a problem. The increased range bonuses for your ambush should more than make up for the hassle.
One thing you SHOULD think about when positioning your soldiers is which cover you want them to take. It's pretty easy to influence since they try to reach a position where they are not flanked.
well, watch out if its heavy mecs that will OW themselves instead of springing overwatch.

And that is why you never make XCOM soldiers wear black...
Guess he should've given them scopes instead of stocks...
Yeah probably. Too bad so far in this playthrough only 1 scope dropped (gave it to the sniper, along with a PCS for +Aim, AND tracer rounds, he still missed). None ever showed up on the Black Market either. This game, despite the squad's gear, isn't that far into the game. I just had anything I could get my hands on equipped to those weapons.
I'm using superior stocks on most of them now, mostly thanks to a regional unlock bonus to get an extra weapon attachment. Cuts through armor, super nice against gatekeepers who dodge a lot and have thick armor. It can also proc those lovely executions with the repeaters. I just can't knock the stock.
Yeah, stocks are really very handy especially, as you say, with repeaters. Had some great moments with those.
