When does the RNG Reporter frame count start when soft resetting Emerald?

I got a shiny blaziken in Emerald, so I know my first shiny frame is relatively early. The battery is dead so I can't grow enough berries to drop all of the EVs on the blaziken, not to mention I fed it some vitamins earlier too. Therefore I can't deduce my SID from it's IVs, but I do know its nature of course.

As blaziken and rayquaza are both generated by method 1, I should get a shiny rayquaza on the same frame as I had gotten blaziken on. I'm using RNG Reporter to find the time I can get modest pokemon on, because one of the early (<20s after starting the save file) modest pokemon my TID and SID will produce is shiny!

What I can't figure out is when to start the timer. Is it as soon as I soft reset, or as soon as I start the save file? Thanks :)
