The red pill contains code that is designed to prevent the machines from tracking Neo both inside and outside the Matrix, to trick the recycling system into thinking he's dead and needs to be flushed,and to allow the crew of the Nebb to track him outside of the Matrix, that way they can pick him up as soon as he's flushed.
This piece of code is a very intricate piece of work and if you don't use it as intended it probably won't work.
Maybe the pod won't flush him, so he'll just wake up in the pod and wait for a machine patrol to find him and kill him.
Maybe the pod will flush, but he won't wake up, and drown. Maybe he'll wake up and the pod will flush, but the crew of the Nebb won't get his coordinates and they'll have no way of finding him, so he'll swim for a few minutes before he's exhausted, and he'll drown.
Either way, bad things happen.
