I need some help improving an raspberry pi project

My plan is move away from the bread board and move to a self designed pcb. the actual project looks something like this http://imgur.com/a/NxUoi i am using a few sensors and control some magnets, has anybody some tips which software to use, where to order the pcb/ ribon cable parts etc?
