Used Transmission - now what?

I recently purchased a 2000s MR2 Spyder as a project car. I want to do all/most of the work myself as I want to learn how things work. I’ve always done basic maintenance and have a good understanding of how the car works.

I’ll be removing and replacing the transmission (Bad transmission bearings) with a used one I got from a guy from a club who did an upgrade to the 6-speed and ensured me the transmission worked fine (it was free).

I will be installing a new clutch and resurfacing the flywheel. Besides cleaning it, is there anything I should do while it is out? All the seals look fine from what I can tell, but is it worth it to replace while it’s out? Tranny has -130k miles per PO.
