How do you guys manage your references?

I'm having trouble finding a good way to organize the papers I've read. I prefer to print out the papers and take notes on them, but this can sometimes be hard to keep track of. I tried to organize them in folders based on the high-level topic they deal with, but often time a paper will be relevant to multiple topics.

Can anyone recommend a solution to this?
