You can’t transfer data between profiles.
So an alternative could be to transfer that profile over to my switch and just play botw on that profile and not my nintendo account? At that point, i'd probably just restart the game :(
You could link that profile and then transfer that profile to your new switch. Is there a reason you need a new profile on your switch?
Oh! I can link that profile to my current nintendo account? hmm would that overwrite save data?
No, you can only have one profile linked at a time. If you created a new profile and linked that, you are SOL. Your question isn’t about linked accounts, it’s if you can merge data between two profiles, which you cannot.
Link generic profile on roommates switch with botw save to the same account on your switch with Pokémon save.
Buy 1 month of Nintendo online if you don’t already have it. This will then upload your botw save to your cloud saves. (Or temporarily join a family membership with someone else if you know anybody with one)
Download all your save data from cloud onto your switch. System Settings>Data Management>Save Data Cloud Backup>[GAME]>Download Save Data. You need to download each game save file individually to your new switch. Verify the save files work properly.
Delete user account off roommates switch after you are sure you have all your save data you need from their console.
For step 3, you are able to download each game save data individually?
Also, someone in this post said that linking my nintendo account to the other profile will unlink my profile with pokemon which could cause data loss?
Yes, each game save is it’s own file on the switch locally, and in the cloud, so you can choose not to bother downloading saves from games you don’t need on your new switch. But you do need to download the saves for the games you do want from the cloud list.
As far as losing data, that’s definitely not true at all. You won’t lose any of your data on your new switch by linking your account to a profile on your room mates switch. Pokémon let’s go doesn’t even support cloud saving, so the save data you have now won’t be affected.
Basically you are registering your room mates switch as a “secondary” console by linking your account to the profile with the botw save data, then uploading that save data to the cloud so you can access it from your “primary” console. Had you linked the profile on your room mates switch to a different Nintendo account, none of this would be possible and you would have to just start over on your switch.
Awesome! this cleared up everything and will probably go this route! Thank you for your time to explain this. Much appreciated!

If the generic profile isn't linked to a Nintendo Account you should be able to link it your current Nintendo Account. From there, with Nintendo Switch Online, you can use cloud saves to transfer the data.
Oh interesting! would this approach work if I do not want to lose save data from pokemon? I currently have the save data of botw on one profile and pokemon save data on the account. So linking that profile should keep my current save data intact?
Unless it’s changed, Pokémon doesn’t support cloud saves so it should be unaffected
