Question that can't be explained by "Nanomachines, son!" (I think)

Why was Solid Snake ordered to destroy Outer Heaven by Big Boss himself? I mean, Venom died, and he was one of Big Boss's most trusted lieutenants! Also, the attack on Zanzibar Land. Whatever followed can be explained with "Nanomachines, son!" (MGR especially)
