Why does eating crappier food cause stomach pain?

Just wondering why I feel actual stomach pains when I eat at taco bell and places with dollar menus, but feel great if I cook my own food with fresh ingredients. I understand that fresh food is always better, but why does eating processed foods cause pain? Is it just that it hurts to digest the processed food? Are you causing actual harm to your intestines?
