I have a question about 3.0+1.0 about Kaworu

Spoiler3.0+1.0 SPOILERS

First of all this film has been an amazing experience, and the sense of closure, the feeling of Anno who has battled depression and got to the other side really came across well in this film. I felt his feeling across the TV, and I am ready to say goodbye to Evangelion.

But I do have a burning question! Commander Nagisa? How come he was sitting at one point on the desk with Kaji calling him "Commander Nagisa" and that he has some similarity with Gendo? Can someone please explain it to me? I know that there is a circle of Kaworu, who are in a circle of seeking happiness for Shinji, but how does that factor to him leadnig either Nerv or Willie?

This is my only source of confusion. Otherwise this film did an excellent job!

My interpretation was that in a different cycle, Kaworu was Commander of Nerv, and he wrote Shinji into the Book of Life thus making him and Shinji forever intertwined by fate.

It wasn't in a different cycle, it was the current one

But wasn't Gendo the Commander of Nerv in the Rebuilds cycle? Unless Kaworu held the power behind the scenes all this while?

Anno confirmed that Kaworu and Kaji were the commanders of NERV Japan during the blank 14 years, not Euro NERV like people thought. Gendo lost his position in charge of NERV and they took over.

Also what is this Book of Life? I do not remember it from the original series, and Google yielded nothing.

Book of Life

In Christianity and Judaism, the Book of Life (Hebrew: ספר החיים, transliterated Sefer HaChaim; Greek: βιβλίον τῆς ζωῆς Biblíon tēs Zōēs) is the book in which God records the names of every person who is destined for Heaven and the World to Come. According to the Talmud it is open on Rosh Hashanah, as is its analog for the wicked, the Book of the Dead. For this reason extra mention is made for the Book of Life during Amidah recitations during the Days of Awe, the ten days between Rosh Hashanah, the Jewish new year, and Yom Kippur, the day of atonement (the two High Holidays, particularly in the prayer Unetaneh Tokef).

Also Kaworu is wearing the Gendo outfit including the gloves. Correlation with "Nice to meet you Father" of 2.22?
