Why Earth has 2 seeds?
At the end of EOE Yui takes Unit 01 off into space on a beautiful, altruistic mission. She's also in Unit 01 which is made of Lilith.
If Eva is a story of cycles, maybe the mobius loop forms when Eva Unit 1 returns to primordial earth and provides it with the seed that it wasn't supposed to have.
Not sure this is even a theory, nor or if it's been posited before. Feels free to downvote and/or tell me to shut up if this is old hat already.

It really depends what version you go for.
As per the Nerv White Paper iirc, the First Ancestral Race created the Seeds to save their race somehow and two of them ending up in the same place is NOT intended (yet oddly enough while there are only like two hand fulls of seeds, they still included the lances as failsafe in case it did happen).
As just so often, though, your theory might be right, a comparing the White Paper with Anima (with seems to be Anno-approved at least) the cycle is somehow even able to change the details of it's own creation.
Maybe we are just not equipped to figure out how it works. To us, space is snug and three-dimensional, time is one-way, and causality seems mandatory. Maybe the First Ancestral Race was just far beyond such quaint concepts. Or something else entirely created the cycle and the FAR was created by it, too. Don't go looking for cause and effect too much. This is the kind of thing that drove Lovecraft's characters insane.
