Force Conversion doesn't change Subject's Capital?

Using the subject interaction to change their religion never converts provinces.
No, that would be insanely overpowered. To be fair, it's already a little OP that you can instantly convert capitals through the force religion peace option in a war, especially in the HRE. Can you imagine how quickly you could convert land (especially difficult to convert land) by conquering provinces, releasing a vassal and instantly converting them?
It is OP to convert nations with a peace deal. My belief is that the peace term should give you military access (to stomp religious rebels) and the ability to use your missionaries in their land through the truce, and it shouldn’t convert the capital immediately.
What I’m saying here is that BECAUSE the mechanic in the peace deal, with a nation you potentially have no relations with, converts a capital with no AE. Therefore, a button that does give you a malus (LD) should give you something besides “oh now I can use my missionaries in their land to convert them the way I want.”
I think the solution is three things, which probably aren’t worth adding at this point in development but to me make sense:
fixing the peace deal as mentioned above (idk if they can actually update the mechanics to allow missionaries in foreign lands)
giving a button to pick missionary type (fundamentalist that converts to your religion or tolerant that converts to their religion) or even in the convert province screen giving both options since you might want to convert one subject to your religion but another to their own religion.
add dev-scaled and tolerant-modified liberty desire to the conversions of subject lands. So converting a province to heathen religion in a subject that has high tolerance of heathens should add less LD than converting Spain’s provinces to Sunni.
There’s a button that lets me pick how to treat natives, why not how to treat nonbelievers?
I completely agree with your solution. I find it ridiculous how everyone in a city will go "Well we've lost the war and our former enemies told us to stop practising our religion, so let's all immediately give up our lifelong belief."
R5: When using the subject interaction to force religious conversion, it doesn't change their capital. I assumed this would work the same as the peace deal 'force conversion.' Is this because they're heathen (Hindu to Sunni)? Would it still work Heretic (Shia to Sunni)?
For 100% LD you'd think it would convert SOMETHING
Forcing religion on a subject just makes it so that missionaries (both yours and theirs) will convert to your religion instead of their original, it doesn't actually convert any provinces. Which is probably why they were careful to name it "force religion" rather than include convert/conversion in the name
