It's really the football pads. Does the game really want me to believe football pads can stop bullets? And they want me to believe these guys conquered vast parts of America with football pads and Melee only?

Well, Legionnaires who only wear football pads have a similar rank to those in the NCR who only wear a khaki uniform and a vest which would only be capable at stopping small guns.
Centurions wear metal armor and even bits of power armor, and they have a similar rank to Rangers, who also wear armor with a similar amount of protection.
The thing with Legionnaires is that it doesn't really matter the armor they wear because their skill in combat and their numbers were able to take care of Arizona's tribes. They didn't need armor because the only people they fought (until they met the NCR) were tribals who didn't even know what guns were.
Another thing about "melee only" that just isn't true. Legionnaires are allowed to use guns, they just get a machete by default. They are allowed to pick up a gun from the ground and use it, they probably just prefer machetes because they have been training with melee weapons since birth.

Also another thing, if you look at most infantry today they have knee pads and other materials to help for running and gunning in the environment. You can't fight a war if you bust your kneecap on a rock. Not to mention legionaries are tribals and used to hand to hand fighting like you eluded to.
Having some armor is better than none, doesn't have to stop bullets to be useful. Alot of armor used today is to either protect against semi threats, or be a warning to GTFO. Only armor that would realistically tank fire is power armor of course

So standard legionarries that make up the bulk of the army would get dusted by any organized militia using mid caliber firearms. Like a service rifle.

There is more to war than just armor, you realize that, right? Also, Legionnaires deal with service rifle users all the time. The NCR would be even more organized than this hypothetical "organized militia" and use the same weapons. So, no, the legion wouldn't get "dusted".
