Once the Kaminoans were hired to make the clones, they contracted out the vehicles to companies like Kuat Drive Yards and Rothana Heavy Engineering.
Subcontracting is a pathway to many abilities some would consider...unnatural.
The secret was probably just the clone army, not the ships. And even if it was, the Republic has military officers so they probably were required to keep it secret. They probably trained in secret on how to operate the ships.
The logic behind the clone wars falls pretty flat if you give it any thought.
Like why the Jedi would - without questions or care- use an army that was ordered by someone posing as one of their order that had died, and been modeled after an assassin that tried to kill Obi-wan.

Because if they didnt use the army they woulda all died on geonosis
All I could say in the prequels defense would be that the jedi didn't really have a say in the matter considering they had already become an arm of the republic so they might not have been happy with it but were kind of stuck unless they just abandoned the war effort and left coruscant

Palpatine commissioned Kuat Drive Yards to do a lot of work for the Republic military. They used the planet Rothana for a lot of their manufacturing before the Clone Wars because it's way out in the Outer Rim and near Kamino.
Rothana Heavy Engineering manufactured things like the Acclamator, LAAT and the AT-TE

The Kaminoans would have commissioned the ships for the army that they were creating.
Yes. Rothana was a very off the books operation for Kuat Drive Yards to use for secret projects
