He is the one who is responsible for the EVA Unit that used a nuclear core (which got out of control and had to be manually turned off by Katsuragi).
Jet alone was a fully mechanical unit alternative that would have worked until it was sabotaged by NERV, not a EVA. The reasoning behind it was if they could build all this high tech weaponry, why not do it with somewhat proven technology without the need for screwing around with bio-mechanical suits fashioned out of alien parts and human soul requirements.
Gendo and SEELE wasn't going to have any of that due to it possibly hampering their half baked plans of bringing back Yui and becoming giant fleshy robot god men for time immortal respectively.
I'd like to point out that the theory behind why Jet Alone wouldn't work is its lack of an AT field.
That was a matter of time according to the dude behind the program. It would have worked otherwise NERV wouldn't have dicked around to sabotage it. Listen to Gendo at the end and he'll say the entire thing went according to plan.
Sounded more like a non-answer when he said it. A major part of the AT field is the sync between the mind and the soul (i.e. pilot and Eva/core)
